Quimba Shaban, Kevin Manani and Okumu Annan were on the scoresheet for Musingu while Luis Ochieng and Rial Beliew scored for Highway.
This was the second time Musingu under Brenden Mwinamo had beaten the Nairobi champions in less than a month.
Last month, they eliminated the school in the semi-finals of the national games, setting up a final against St Joseph’s High School Kitale.
Having lost two matches in the pool and drawn one, Highway are mathematically out of the equation for the semis.
The first half kicked off with Highway piling the early pressure, knowing the game meant a lot to them.
Rial Beliew had the first clear chance in the second minute but his attempted dribble past goalkeeper Boaz Mushira was stopped by a heavy tackle from Benson Shikutwa.
Highway were back again five minutes later, Peter Mutie leading the line before squaring off to captain Luis Ochieng, who made no mistake with a curling shot that ended in the net.
Musingu, who had made a couple of changes from the team that lost to Butere Boys on Saturday, appeared to panic after the goal, but calls from Mwinamo calmed the boys.
In the 12th minute, Shaban won the ball in midfield, linked up with Houston Oluoch who chipped it back to him, and he rounded goalkeeper Dennis Ochola to bring the scores level.
The Scorpions immediately grew into the match and tested Ochola repeatedly with powerful shots from Harrison Amalemba and Okochal Eugene, forcing the custodian to receive constant medical attention.
The game was stopped in the 35th minute after the assistant referee complained of being attacked by Musingu fans following a disallowed goal that would have put the Kakamega side in front.
After consultations and police intervention, play resumed only for Rial Beliew to pounce on a loose ball from Ian Nzise to restore Highway’s lead before halftime.
Highway went into the break 2-1 up.
Mwinamo introduced Kevin Manani and Marvin Ashiundu at the restart to neutralize Highway’s defence and strengthen their attack.
Manani, nicknamed the “super sub” since nationals, nearly made an instant impact with a close-range shot that tested Ochola.
In the 50th minute, Annan Okumu rose highest to head in Amalemba’s free-kick for 2-2. Six minutes later, Manani underlined his reputation, volleying in a cross from Benson Shikutwa to make it 3-2.
Beliew tried to inspire Highway with passes and clever movement, but Abuu Swalehe shut him out.
From then, Musingu took control, with Manani and Amalemba tormenting the right wing, while goalkeeper Mushira barely touched the ball.
Highway struggled to break into the final third, and frustration boiled over when Silvanus Foe was booked for a foul on Shaban, who had become a constant thorn in the flesh of Samuel Manzi.
Musingu held firm to complete their comeback and keep alive hopes of progressing to the semis.
Butere Boys 2-0 CGFK (Rwanda)
Butere Boys are just a match away from making history as the first Kenyan side to reach this year's FEASSSA boys’ football semi-finals.
The Exodus beat Rwandan side CGFK 2-0 in an early morning game at Kakamega Approved School Grounds.
Jaffary Bukeya and Dennis Kikwae, alias Palmer, scored for Butere, who now lead Group A with seven points from three matches.
Alongside St Joseph’s Kitale, they remain the only unbeaten Kenyan boys’ teams in the competition.
