The event attracted 55 players, including one golfer from Tanzania.
Muigua carded rounds of 76, 74 and 72 to finish on 6-over-par 222, narrowly edging out defending champion John Kamais and NCBA Railway Invitational winner Isaac Makokha, who both closed a stroke behind on 7-over-par 223.
In the opening round, Muigua bogeyed the first hole and dropped further shots on the 10th, 15th and 18th to finish on 76.
In round two, despite picking birdies on the 2nd, 7th, 8th and 9th, bogeys on the 10th, 11th, 13th, 14th, 15th and 17th left him with a 74, two strokes better than day one.
He sealed victory with a solid final round of level-par 72, highlighted by birdies on the 2nd, 3rd, 9th and 13th, offset by bogeys on the 7th and 8th and a double bogey on the 10th.
Kamais also had a shaky start, opening with a 77 after bogeys on the 1st, 6th, 11th, 14th and 17th. His second round was equally challenging, with double bogeys on the 1st and 10th plus bogeys on the 6th and 15th, though birdies on the 9th and 10th helped him finish on 76.
He bounced back impressively on the final day, firing a 2-under-par 70 with birdies on the 3rd, 8th and 9th, and a single bogey on the 1st to secure second place.
Makokha, meanwhile, opened with a 77 before producing the round of the day on Saturday, a 71. He closed with a 75 to finish third.
The victory lifted Muigua’s tally in the Kenya Amateur Golf Championship standings to 1,206 points, though he remains in third place behind John Lejirma (2,050 points) and Michael Karanga (1,712 points).
Elsewhere, Adam Nesbitt extended his perfect run in the NCBA U.S. Kids Golf Fall Local Tour as the third leg was held on Sunday at Limuru Country Club, attracting 140 juniors.
Nesbitt shot 4-over-par 76 to secure his third straight victory in the Boys 12 category, having already won at Ruiru Sports Club and VetLab Sports Club.
In the Boys 9 category, Hakeem Mutungi returned to winning ways, carding even-par 36 — the best score of the day.
