Equity emerged from the interval with renewed energy and restored parity shortly after the restart.
However, Migori responded positively and regained their advantage through John Juma.
Churchill Otieno delivered a perfectly weighted ball into the area, allowing Juma to rise highest and head home what proved to be the decisive goal.
The victory not only guaranteed Migori's top-flight status but also left them on the brink of clinching the league title.
For Equity, the defeat dealt a significant blow to their promotion ambitions, leaving them needing victory in their final match while hoping results elsewhere work in their favour.
At KPA Mbaraki Stadium, Mombasa United kept their promotion hopes alive with a hard-fought 1-0 win over Nzoia Sugar in a crucial contest.
The result strengthened their chances of securing a playoff spot as the season heads into its final round.
Meanwhile, the scheduled fixture between 3K FC and Mwatate United at Wundanyi Stadium failed to take place after 3K declined to take the field due to the absence of a properly equipped ambulance at the venue.
At Mumboha Grounds, former FKF Premier League side Vihiga United saw their relegation confirmed after being held to a 1-1 draw by Luanda Villa.
The result ended the club's lengthy stay in the second tier and condemned them to the drop.
Elsewhere, Kabati Youth secured their National Super League status with a valuable 2-1 victory over Naivas FC in Murang'a.
